Which TOPO cloning methods can SnapGene simulate?

​SnapGene can simulate all three standard TOPO cloning methods: TA TOPO, Blunt TOPO, and Directional TOPO cloning. Each is accessed via Actions → TOPO Cloning. The appropriate TOPO vector is selected from SnapGene's built-in library of commercially available linearised vectors.

Does SnapGene include TOPO vector sequences?

​Yes. SnapGene provides a library of commercially available TOPO vector sequences. These are pre-linearised to match the topoisomerase-linked vectors included in TOPO cloning kits, so you can select the correct vector directly within the cloning dialog without importing a separate sequence file.

How does SnapGene handle the non-directional nature of TA and Blunt TOPO cloning?

​Both TA TOPO and Blunt TOPO cloning are non-directional. SnapGene displays a warning to flag this and gives you the option to output two separate product files representing ligation of the insert in the forward and reverse orientations, so both possible outcomes can be assessed.

How does SnapGene simulate Directional TOPO cloning?

​For Directional TOPO cloning, SnapGene automatically designs insert-specific PCR primers that include the 5'-CACC motif required for directional insertion. You set a target Tm, then confirm the correct orientation and check in-frame fusions in the Product tab's Sequence view before the simulation is finalized.

Can SnapGene check whether a TOPO cloning product is in-frame with the vector's reading frame?

​Yes. In the Product tab, switching to Sequence view allows you to check whether the insert is in the correct orientation and in-frame with any vector-based reading frames. If an adjustment is needed, you can return to the Fragment tab to manually edit the primer sequences before generating the product.
